Shin Megami Tensei IV and a few SMT spin-offs are on 3DS. If you want something hardcore, Shin Megami Tensei or Etrian Odyssey. If you want something lighter, any of the Mario & Luigi games. Bravely, Radiant Historia and Mario&Luigi are my faves. Radiant Historia, Rune Factory 4, Tales of the Abyss, The Alliance Alive.

Persona Q 1 and 2. Dragon Quest 4 through 9 (!!!) and even DQXI in Japan. SMT Strange Journey, Devil Survivor 1 and 2, SMT IV and IV Apocalypse. Fire Emblem Awakening, Fates, Echoes and Shadow Dragon. Xenoblade Chronicles 3D. The BEST version of Chrono Trigger (!!!!) The list goes on and on.

Tales from the Abyss, Radiant Historia and Xenosaga are the best ones for 3DS I would say. Bravely Default and Bravely Second not bad either. However there's also a massive back catalogue of stellar DS RPGs like Chrono Trigger, The World Ends With You, the Final Fantasy remasters, Black Sigil, etc. Reply reply.

My favourites are Radiant Historia Perfect Chronology, Tales of the Abyss and Monster Hunter Stories on the JRPG side of things, Monster hunter 4U on the action RPG side. There's also the DS port of Chrono Trigger, which is probably the best version of what is widely considered one of the best JRPGs ever made.
